A Shopify order is built to freeze as it moves toward fulfillment. Only unfulfilled line items can be edited, removing one means setting its quantity to zero rather than deleting it, and an archived order cannot be edited at all. A few things stay open either way: tags and the customer email can be changed at any point, and a fulfillment can be put on hold with a reason recorded against it and released later. The API is narrower than the admin, reaching only the last sixty days of orders unless an app is granted wider access when you install it.

Whether you need to change orders after fulfillment: Nothing edits a fulfilled line item, an app included, because apps go through the same order-editing API you do. If your process really needs changes after that point, what you are buying is a second record kept alongside the Shopify one, so ask what happens when the two disagree and which one your accountant sees.
Where a custom status is stored: An order's fulfillment and payment statuses are fixed lists that nothing can add to, so a status of your own has to live somewhere else: in order tags, which every other tool can read, or in the app's own database, which none of them can. That choice decides whether the status survives uninstalling the app, and whether your shipping and accounting tools ever see it.
