Shopify's Files area is a flat list, and it stays flat: Shopify has said plainly that sub-folders in the files section are not supported. Everything else about it is documented and bounded, with per-type limits on images, video, 3D models and externally hosted video, and a cap of 250 files created in a single batch. On a store a few years old that list runs to thousands of items nobody can find anything in, which is the whole reason for this category.

The detail worth knowing before you reorganize anything is how the URL works. A file's address contains its filename, and Shopify's replace feature exists precisely to swap the contents of an image while keeping the same display name and URL. Renaming through the handle does change the address, which breaks every page, email and PDF already pointing at the old one. So tidying names is not a free action.

One reassurance: the files belong to the shop, not to the app. Uninstalling revokes the app's access and leaves everything it uploaded in your library. It is the folder structure, which exists only inside the app, that you would lose.

Where the folders actually live: Since Shopify has no folders, the structure is the app's own. Ask what your library looks like in the native admin afterwards, and what happens to the arrangement if the subscription lapses.
Whether anything renames files: Given that the URL carries the filename, treat any bulk rename or tidy-up as a link-breaking operation until proven otherwise.
